One very likely culprit is the two ignition amplifiers located atop the airbox. If you are seeing specific cylinders listed you may want to swap the amplifiers and see if the specific cylinder moves with the swap. If it does you've got a bad amp. Replace both as they tend to fail. If you simply have multiple misfire codes you may want to locate a friend and do a swap with them to see if the issue leaves.

Note: If you are seeing a single cylinder misfire check the coil pack by swapping the "bad" cylinder coil pack with a different cylinder - does the misfire move? Bingo you figured out the bad coil. Once replaced you can go back to troubleshooting the amplifiers.
